From connected knowledge
to a research hypothesis.

Use the Live Knowledge Map to explore recorded relationships. Use BioPuzzle to organise an idea, its evidence and the experiment that could challenge it.

1. Access your workspace

Preview the platform, then select a tool. If you are not signed in, choose Sign in / Create a free account. The GitHub Pages edition supports Google and email sign-in through Firebase and returns you to the tool you opened. Email registration requires inbox confirmation.

My workspace opens My space, where you can continue projects, copy your team UID or sign out. Sign in / Create account opens authentication and email confirmation. Firebase manages identity and cloud workspace data after the Realtime Database rules are applied. Device drafts remain available as a fallback. The separate hosted edition retains its own access policy.

2. Explore the Live Knowledge Map

  1. Choose a layer: start with organs, then select diseases, pathways, genes or another layer.
  2. Search: enter an entity or research term and choose a matching record.
  3. Inspect: select a node or relationship. Use Overview, Related, Research and Sources to review context and source anchors.
  4. Navigate: drag the map to pan; use zoom and Fit to regain the overview. Use the advanced map tools for selection, arrangement and supported exports.
  5. Open a source network: expand Source networks, choose a network and select Open in map or Open in BioPuzzle.
  6. Start from an idea: the AI Hypotheses Library offers source-attributed, retrospective records. Use as basis creates an editable starting point; it is not a validated conclusion.

A connection on the map is a recorded relationship. Proximity, colour or an AI-assisted summary does not establish causality or clinical benefit.

3. Build in BioPuzzle Studio

  1. Guided mode is the default: choose Organ → Disease → Cells → Pathways & targets → Experimental arms → Measurements & refutation. Steps remain editable and may be revisited.
  2. Next step: search the existing public catalog. Suggestions state whether a recorded context exists; adding a component never automatically invents a relationship. Use a custom component when needed.
  3. Connect: select two components and document why you propose their relationship. Select the link to add its source, experimental context, evidence direction and alternative explanation.
  4. Experimental arms: describe the intervention and comparator. Enter your own experimental conditions; no treatment or dose recommendation is generated.
  5. Decisive test: define the claim, endpoint, timepoint, refuting result, decision criterion and a control confirming that the assay works. Additional test fields remain available.
  6. Review hypothesis: run the existing structural compiler together with guided documentation checks at any time. Fix links lead back to the relevant field or relationship.
  7. Freeze this version: structural errors block freezing. Remaining warnings require a written justification. The exported passport contains a separate snapshot and SHA-256 digest; it is local, not a central immutable registry or scientific validation. SHA-256 export requires HTTPS or another secure browser context.
  8. Expert canvas: switch with Advanced tools or Switch to Expert Canvas. This is the same draft, with the original specialist controls. Return to Guided mode without conversion.
  9. Save and export: Save draft preserves a device copy and, when signed in, saves to Firebase. Subsequent cloud-backed edits sync after saving; only a confirmed Firebase acknowledgment is shown as cloud saved. Export current draft produces the existing JSON format with the new design fields retained. Keep a copy before clearing browser data.
  10. View on map: transfers the same draft to the knowledge map overlay. The draft is not promoted into the curated dataset.

Suggestions, structural checks and recorded context do not prove biological validity or clinical benefit. Evidence descriptions are researcher-assigned.

4. Mobile and source-network notes

On a phone: use Model, Canvas and Next step to switch panels. Fit frames your draft. Advanced tools remain available inside Expert Canvas.

On a keyboard: Ctrl/Cmd+Z undoes; Ctrl/Cmd+Shift+Z redoes where supported. The / shortcut opens library search in the classic editor.

MuSIC: cellular hierarchy; organism is not declared in the supplied CX2 metadata. SARS-CoV inflammatory response: source-recorded signalling network. Yeast perturbation: S. cerevisiae data, not direct human evidence. Source identifiers, attribution and license information are retained.

New canvas, project history and focused maps

New archives your current BioPuzzle draft in this browser and opens a blank canvas. Use Files & sharing → My saved projects to return. Click a component selector on the left to search the embedded catalog, select components, then OK or Back. Right-click a canvas component or relationship to delete with Yes/No confirmation; Undo can restore it. Either connection port can start or finish a proposed link. Select a link to edit endpoints or reverse its direction. Light / Dark is in the canvas toolbar.

Hypothesis names in the library open their record page. The Map column opens the hypothesis on the map, where Show full context / Hide unrelated controls visible context without changing source data. Record pages show available Passport, recorded local changes and missing design fields. Sign in and save to Firebase to enable cross-device projects, authenticated UID revision history and following. Files & sharing → Firebase provides roles, discussion, publishing and withdrawal. Owner grants access by colleague UID; editor can change the model; viewer can inspect and comment. Updates appear while My space is open. No email or background notification service is configured.
